In my state if a customer takes food to go, then they should not be taxed. How do I turn taxes off on certain items within the app? I can't turn the tax off completely for the items under square because customers still need to be taxed if dining in.

In order to sort this out, you can create a category To Go and Dine In category and set the taxes on the item level in Square.
